Abstract: To protect water environment of the Three Gorges Reservoir (TGR) more effectively, with cluster analysis and factor analysis, this study analyzed water quality of samples collected from mainstream and estuaries, backwater zone and incoming water of tributaries in TGR before 175m water storing. As results show, mainstream could be divided into three areas in nutrients, including section from Cuntan to Zhongxian, from Zhongxian to Wushan and from Wushan to Maoping, with typical water quality factors of dissolved total nitrogen, nitrate nitrogen and nitrate nitrogen, respectively. Mainstream could be divided into four areas in inorganic ions, including section from Cuntan to Zhongxian, from Zhongxian to Tuokou, from Tuokou to Wushan and from Wushan to Maoping, with typical water quality factors of F-、Na+、Ca2+ and Na+, respectively. Incoming water of tributaries could be divided into two areas in nutrient, including tributaries in section from Chongqing to Wushan, from Wushan to Zigui, with typical water quality factors of dissolved total nitrogen and total phosphorus, respectively. Incoming water of tributaries could be divided into two areas in inorganic ions, including tributaries in section from Chongqing to Wushan, from Wushan to Zigui, with typical water quality factors of K+ and Mg2+, respectively. Backwater zones of tributaries in TGR could be divided into three categories in nutrients and ions, while the backwater zone of Zhuxi River and Daning River had special water quality characteristics. Branch estuaries of TGR could be recognized as three categories in inorganic ions and four categories in nutrients. In the direction of “incoming water – backwater zone - estuary”, the regional characteristics of branch water quality in TGR became weaker. The mainstream water quality has obvious influence on the water quality of backwater zone of tributaries in sections from Yunyang to Zigui and branch estuaries of the whole TGR.
