Abstract: Environmental DNA (eDNA) metabarcoding represents a new tool for community biodiversity assessment in a broad range of aquatic and terrestrial habitats. In this study, we investigated fish community structure in an agricultural canal located in western Japan, using eDNA metabarcoding. As the results, a total of 41 fish species were detected through eDNA metabarcoding analysis. Rhinogobius sp., Pungtungia herzi and Zacco platypus occupied 39,12 and 11% of all read numbers from a next generation sequencer, indicating to be representative species in the canal. The read numbers fluctuated from spring to summer, but were stable from autumn to winter. These variations of the read numbers seemed to reflect ecological and/or biological events such as spawning, growth, migration, etc.
